Here's another idea: the Commander asks you to invade a Piratron base, on the other end of a long tunnel filled with Grables. You then must sneak into their base through a ventillation shaft, and end up in the Piratron commander's room. He tells you to obtain the plans for the Grabbles. You look confused, then you tell him that he never built the grabbles. You go back to Moonbase Alpha and ask the commander there about it, and he tells you that he did not build them either. Go back to the Piratron base, and tell their commander. Then he says he just noticed that the Grabbles seem to be falling from the sky and not just crawling in. He shows you to a launchpad and you take off to a strange, apparently abandoned space station. You go down the hall, and then run into a HUGE Grabble. Beat it, then you find a keycard. Use the keycard and you will end up in a mysterious laboratory. Hiding in the laboratory is... a Blacktron scientist! Then he tells you that he is the last Blacktron, and the rest of them joined Piratron. To get revenge on them, he built the Grabbles, which had taken over both his space station and both moonbases. He tells you that there is no way to completely exterminate the Grabbles. However, he gives you a special weapon that lets you turn Grabbles into that crystal that they are mining at Moonbase Alpha (I forgot the name). After transforming many Grabbles, he gives you a Blacktron rocket and a Blacktron helmet. Then tell the Commander and the Piratron, and they will give you their themed helmets. And then you have completed the Moonbase story, and you can visit any of the areas again.
While I'm not so sure about Blacktron creating the Grabbles, it would be neat if they were the cause of it. For instance, they infected the Piratron base, the Piratron fled and raided MoonBase Alpha for supplies, and it ends up in a three-way battle between Blacktron, Piratron, and Space Agency. I also found several Blacktron models in the game files back in the Alpha, and you can see the Renegade on display in Starbase 3001, so maybe if we're lucky...

Argeed, that would be interesting. Especially since it leaves open the possibility of other space themes coming to Moonbase Alpha, encountering Grabbles, and joining the face-off...
